Knux is stronger, yes, but he's also dumb as a ton of bricks. If Eggman can REPEATEDLY trick him into believing that Sonic is up to something, then I'm sure "Chesty LaRue" could talk him into making toast in the tub or something and take him out.

Anyway, I would say that Knuckles would win. In Sonic X they both fought and Knuckles won. Knuckles is also stronger than Rouge, which gives him an advantage.

Still, you're thinking of first season Sonic X Rouge, who was a mere puppet of GUN. If we were talking about normal Rouge (who works for herself AND the government if she has time), I'm sure she'd cook up some plan to dupe Knux and/or turn a profit on it.
