here are problems I found with the sonic x storyline
1. eggmans grandfather lived in the 'human' world whereas eggman comes from sonics world
2. chao come from the human world yet cheese was from sonics world
3. tikal was an acient echidna in the human world yet knuckles always lived in sonics world
4. the season 3 finalie left a million and one cliffhangers
5. shadow is somehow sent to sonics world even though he was created in the human world.
6. sonics a royal jerk the whole time
if you have more add them here and if you have anyway to explain what happened on a point post it here.

Some of those aren't plot holes per se.... 1. eggmans grandfather lived in the 'human' world whereas eggman comes from sonics worldEggman actually came from our world. He clarifies this in the Japanese version, albeit in a startlingly off-hand manner. 2. chao come from the human world yet cheese was from sonics world I agree this is odd, but the inference is that there are Chao in both. Just like the Shovel Claw was in ours. I think the idea is that our worlds are link somehow. 3. tikal was an acient echidna in the human world yet knuckles always lived in sonics world Nah. Tikal was form Sonic's world. She had to be, since her people made the Shrine that Knuckles lives in. She was only in the Human world because of the Massive Chaos Control fiasco at the end of season 1. 4. the season 3 finalie left a million and one cliffhangersTrue, but many of them are better left unanswered. Shadow is better as a mystery, and Cosmo isn't a Sega character, so it's best they now end the series with a definite relationship between her and Tails (for business reasons). The only real issue is Chris, and who knows about him. Frankly, I don't really care if he gets home. 5. shadow is somehow sent to sonics world even though he was created in the human world.Eggman did it. He says its something to do with the time-difference between the two worlds. It still doesn't explain Shadow's ghost from Season One, though... 6. sonics a royal jerk the whole timeSonic's not a jerk. He's just impulsive and stubborn. He's like that in the games, but we have more of a chance to see it in the show. Remember, Sonic Heroes stated that no one had seen Sonic in about a year because he was just running around doing his thing. He's not one to hang about, relaxing. He was like that in the Genesis days too. Remember his idle animation when you took too long?

...Shadow's ghost in season one? I don't remember that... what I REALLY don't get is how Mobius was part of earth, and sent to an alternate deminsion.

I think we should simply accept the truth that nothing in this series is ever supposed to make sense.
Ever.

Shadow's ghost:
When the gate that sends the Sonic Team back to their world at the end of season one looses power, the Arc magically rerouts all of it's energy to it. In the original Japanese cut, it shows Shadow and Maria's ghosts were responsible for it.
Also, I don't think our worlds were ever one. I think it just suggests that our world are echoes of each other. Parallel dimensions. Similar to Hyrule and Terminia in Zelda.
It was Eggman that was sent from our workd to "Mobius" as you call it. That was downplayed in the English dub, and generally ignored in the Archie Sonic X Comic.
